For years, according to Kate, Americans, and the Chinese have been trying to decipher some message sent from the cosmos. From what it appears, seeing the light beings, which emit radiation so old it has to be from the big bang, means they have made contact. Problem is, these light beings seemingly are trying to use humans to communicate but most, before Alex, died within hours of trying to integrate. Making Alex an exceptional girl but also one impossible to test on.
Reason being, modern equipment can’t read what is going on with her. So when they stick her in an MRI machine, it just amplifies whatever radiation the light being has and seemingly, temporarily, kills Alex. Well, if not puts her into a temporary sleep state to preserve her. However, with everyone evacuating, and Sean coming to her side, it seems the light being, with recognizes Sean is a good human, which means things are safe, awakes Alex so she, and Sean, can escape.
However, Kate catches them as they try to leave but keeps anything that Cal warned about from happening. No one shoots, we don’t even see a gun raised or hear a shouted warning. All we see is Alex move subtly and then the solar panels surrounding the secret government lab move. In doing so, Alex creates a signal which leads to the light beings coming down. They then envelop Sean and Alex, before taking Alex away.

Why? Well, with them finally finding a host that works, they need to study why this human they could combine with and not the others. Mind you, that’s a theory, but it is the only thing which could make sense. At least if you look at the light forces as benevolent. On the other hand, perhaps they need Alex’s DNA to study how they could, similar to parasites, integrate with more humans and maybe not take over, but seek them out as hosts. Be it for basic survival or because the light is running from something out in the universe that has been chasing them.
But that is just a theory.
